idea to make PVE BH marks sliceable

Would it be possible to re-allow Bounty Hunters to slice BH terminals, but make it so the mission payout increase only would apply to a PVE BH missions?

It may be possible but it isn't going to happen anytime soon. The ability was removed (not by us) at the same time as xp awarded from the missions was doubled. So, consider the missions pre-sliced for you.
