I'm not sure how any of this works, so I will be a little more specific: at the very least, the imperial mission terminals in Bestine (being the only ones I use) [Can anyone confirm or deny that it happens across other factions or locations?] seem to give a lot of missions in which the rebels are animals. I'd say at least 60% of missions I get. And often, there isn't even a creature handler spawned, just tamed animals. Unless the rebels' main goal is liberating pet shelters across the galaxy, it kind of ruins the immersion a bit for me (especially since the animals are harder to kill than people [perhaps why they are given more often?])
Long story short, my suggestion entails either lessening greatly the chance of getting an animal-manned mission, and/or making animals spawn in very small numbers in all missions, along side regular rebel troops.

On the other hand, many people would prefer to have fewer humanoid missions because terminals are the best way to harvest resources for the traders.
The percentage of humanoid to animal missions has been about the same as it is here for a long time. Yeah, it sucks having to spend an extra 5 (or 10 or 15) minutes trying to get the mission type that you want, but just like I go for animals, and you go for humanoids, someone else wants beetles for their meat, or something like that.
Just as another perspective on this, your point is valid, just not really a big picture type of idea.

I didn't know that as I have never been the harvester type... But even as it makes sense practically for that type of people, it doesn't make much sense as part of a large scale Galactic Civil War. Maybe make it easier to identify them by making them be called "Pest Control: xxxxxx" and making them beasts surrounding a nest rather than autonomous rebel dogs alone in a base

Perhaps add another tab to the mission terminals in addition to delivery and destroy...add hunting. Destroy can be all humanoid and hunting all the critter missions.
